If there are unknown folders, then there are two chances: either FAT is gone or there is some virus. You can attempt to fix it using chkdsk from the command prompt. Force the chkdsk to repair the disk.

You have damaged the file allocation table on the drive. You may be able to recover a little of the data. There are a couple of utilities you can use to attempt to recover data from the drive:
One is ZAR Recovery. It is a trial version that only allows you to recover a few folders at a time but give it a shot:
The other is called PC Inspector:
They may be able to get some of your data back, chances are you may be able to get the data back, but the file names will all be unknown, so perhaps you can figure out what file was what based on its contents when these program recover the data.
