Open up iTunes, go to Music on the sidebar and navigate to the song(s) you want to delete. Uncheck the checkbox next to your chosen songs, so that next time you sync you iPod it will be deleted.

Alternatively, you can choose to delete/keep songs based on the artist, genre or playlist it is in. To do this, go to Devices on the sidebar and click on your iPod, making sure it is connected.
