2001 Honda CR 125 motorcycle is leaking coolant from a small hole right behind the water pump. What is the purpose of this small hole? Why is my coolant leaking from there?

The hole that your coolant is leaking from is a vent hole. Its purpose is mainly to give the airspace behind the water pump a place to expand into the atmosphere, and a place for the coolant to escape when the water pump seal goes bad. Every vehicle I can think of, if it has a water pump, its got a vent hole. So, what you are faced with is replacing the water pump with a new one (seals and individual parts are not available for the water pump on your Honda).

That is like a vent hole, but the seals for your water pump should be replaced. Also, check the shaft for wear from the seal, as they can "cut" into the shaft. Then the shaft is bad also.

It is very likely the water pump seal. It is always a good idea to replace the bearing while you have it opened up.

Not really!
The leaking (weep-hole) is purposely put in the water-pump to warn you that the water pump is defective.
You have to replace the water-pump together with new gasket.

1. Drain the coolant into a container by opening the radiator cap, and the drain-plug under it.
2. Remove the water-pump hose and the bolts .
3. Put in place the new water-pump with new gasket.
4. Reverse removal procedure for installation.
5. Start engine and check for leaks.

Water leaking from a hole under the engine near the water pump when the engine is runnig. dose this mean the water pump gasket has blown?

Yes, you have 2 gaskets-one one on the water side,one on the oil side; between them is a hole as a protection - to prevent water spilling in the oil or viceversa in case of a gesket failure. You need to replace the gasket set asap.
