I have psp 1001 model and updated from 2.7 to 6.00.

Depending on what you have Sounds like you wanna play iso/cso's wich you need custom firmware for your psp m33 etc. just to play them thers a place to get lists of them just under copyright law you cant just take em you have to say your gonna delete em (but you really dont -_-) i cannot link you any websites because its illegal to do how ever if you google m33 you can find your way arround and nobody is responsable for you breaking your psp if you screw up installing custom firmware.

After upgrading to firmware 5.51, my psp doesntrecognized iso and cso files

Its just because you upgraded your psp into Official Firmware which dont alow you to run any homebrew application or downloaded games. You need a Custom Firmware to run iso and cso files.

I upgrade my psp in version 5.01, now i cant play my games

HELLO! There's no need to downgrade ur PSP. If u have upgraded ur PSP from the official site and a official firmware has been installed on to ur PSP, it won't execute games(ISO,CSO) from ur memory stick. It will only run games from the UMD. If u want to run ur games from a memory stick u have to install a CUSTOM FIRMWARE. Try these guys have many softwares on their site. Dont worry its not that hard to put a Custom firmware onto ur PSP.

Cannot play downloaded games,WHY?

because you upgrade the system of your psp to a sony official firmware that why you cannot play your games to your memory card you need mod your psp using magic memorystick, pandora battery and custom firmware so that can install custom firmware to psp.
