Re: what size vent?

It looks like there is a 120 mm fan in there already, along with 3 others.
Here is the specs.

Side fan on the NZXT Apollo does not spin or light up, a wire that is coming from the side fan is loose but i do not know where to put it back in.

Depending on which motherboard you have installed there should be a 3-pin or 4-pin fan header connection.

Check the motherboard's documentation, there should be a diagram showing position of the connections- they will be labelled SYS_Fan or PWR_Fan.

Most fan headers possess a foolproof insertion design. When connecting a fan cable be sure to connect it in the correct orientation (the black connector wire is the ground wire)

Hope this helps you. Thanks for using FixYa

New Phantom case. MSI P67-GD80, I7-2600k, 16g ram. Fans and leds come on go off and come on continually.

You sound like you built it yourself. I have the same case. what you need to do is check the wire that are preziptied to the back of the computer and make sure all those that come from the fan controller are plugged into the sidefan slots tightly, otherwise they will slip in and out causing the fan controller to not recognize the fans(turn off the leds). Most of the problems that happen with this case come from wires not being plugged in hehe.

Gigabyte motherboard +Nzxt Apollo = ?

Yes! You'r motherboard's form factor is Micro ATX, and the chassis you are looking at is a Mid ATX, meaning it could take one size larger motherboard, but there is nothing wrong with putting a smaller one in it.
