When a generator is heating after a few minutes what could be the cause

not enough information to answer. gas or propane?. if new,generator by it's very nature generates energy,and thereby heat. even coiled wires can get warm. what part is hot?

Is this a natural gas fueled generator? Sounds like a fuel problem, i would go through the fuel system and find out whats wrong. If its a natural gas/propane unit its most likely a bad regulator or low pressure.

I want to connect my heating system with my generator. It's a forced hot air system natural gas by York.

yes, you need to have at least 120volts and make sure your generater can power at least 3000 watts min not peak.
if you have an extension cord and must find the supply to the furnace
then splice the cord to the supply
then plug it in and there you go.

I can help with part of this problem. The thermocouple is a sensor right next to the pilot flame. When heated by the pilot flame, it generates a small voltage. This voltage opens a small valve and feeds gas to the pilot. If the pilot light should go out, the thermocouple stops generating voltage. This causes the gas valve supplying gas to the pilot to shut off. I oversimplied the way it works. If this does not make sense. Google how a thermocouple works.
