You must figure out why it's doing that, before any fix can be given. Is it really iron, or is it merely mild steel coated to look like iron? Mild steel has a lot of flex inherent in it. How long is the gate, the unsupported portion? Check the post near the gate with a level, it may just be giving a bit as temps vary. Without seeing the gate, it's very difficult to diagnose.
This could be a problem of gthe gas you are using. Make sure to use mix 75/25 argon/CO2 for mild steel welding, argon 100% for aluminum and trimix helium/argon/CO2 for stainless steel.
Also check your heat (voltage) 16-22 is enough for weld of most steels less than 1/2 inch.
Stainless steel should not rust, and if it corrodes it does not show the normal red rust colour. Hopefully your surface is not steel plated to represent stainless steel. If it is stainless steel it would be something that has stained it and this can be removed with any quality commercial mild abrasive cleaned and Scotchbrite or a patent soft fine polishing block available at most large hardware od department stores.
XJR 4 into 2 collector boxes are not cheap. The like for like mild steel replacement is about £150 and the better stainless steel one is about £250. If you are planning to keep the bike long term go for the stainless steel as it will not need replacing again.
