That's strange. Except if you have the iPhone email settings set to POP instead of IMAP ...
Without knowing how much you have troubleshooted this already, I'll suggest making sure that IMAP is ENABLED on ALL your Gmail accounts and ALSO that IMAP is enabled on all your iPhone email accounts.
If IMAP is working properly you should stay in synch, no matter how you check or delete individual emails.
If you have IMAP enabled on one of the Gmail accounts, you can still access it via POP settings with the iPhone. If this is the setup, then when you delete an email on the server, it will not be synced when you check your mail on the iPhone, but instead you'll just retrieve any new mails that hadn't already been retrieved previously. However, if you delete a mail message on your iPhone in this scenario, it will not "return."

Probably the best and easiest solution is to set up email forwarding from your old account to your new account.
If not, you will need to basically download all your email from your old account and upload it to your new account. This will require some type of desktop email client and quite a bit of setup.
If you're not interested in moving your old email then you could just delete the old account.
Hope that helps!

Many useful and funny apps come up in Google Market everyday. We enjoying these advance procedures, at the mean time we find that the RAM of our Android phones are limited. So we have to delete some apps to release more RAM. In my opinion, it's very time consuming to delete and install apps one by one . So I choose a professional Android app organizer for my Samsung Galaxy S4 which can help me to organize apps directly on Windows(Mac supported).
With this Android app organizer-MobileGo for Android, You can save your precious time to do more important things. Installing, uninstalling, exporting apps become so easily and quickly when you have MobileGo for Android.
