When you say wet, do you mean driving through a flooded area?

The rubber boot is a good place to start, and see if that solves the problem.

If silicon is working,I would go with it,silicone last a long time and it's working.

possibly your plugs or coil getting wet I would suggest getting a water resistant silcone spray and giving your plugs and coil a coat of spray thus will prevent it from getting really wet also check your rubbers around your hood replacing them might also help stopping water getting in

check the gasket or rubber o ring under the distributer cap

The rear window seal may be leaking into the trunk.The window may need to removed to fix it correctly then you can see if there is rust holes in that area.
