The CPU fan may be faulty and not spinning freely.
If you had removed the heatsink off the CPU did you place new thermal grease/paste on the CPU before installing the heatsink back on the CPU?

Here is the user manual for the r40 laptop, direct from manufacturer, however if you need direct instructions suggest calling a tech and have them walk you through it.

If you are not sure what you are doing, it would be a lot better if you put it back together and called a pro to clean it for you, at least it will work when you get it back.

Bios battery location


On the R40, you will need to remove two things to get to the BIOS battery: 1) the regular battery, 2) the Keyboard. The BIOS battery is located just underneath the keyboard. In order to remove the keyboard you have to remove two screws from the bottom of the notebook (each will have a little picture of a keyboard and arrow next to it). Pop the keyboard up gently and the BIOS battery is just above the mouse buttons.

Replace LCD screen


All modern thinkpads are similar, you start by taking apart keyboard and top cover, then you unscrew hinges and remove screen. Here is some movie:

This is not an easy job, there is risk to cause further damage to your laptop if you do not have enough experience.

R40 keyboard problem


The problem is the motherboard. From years of fatigue, the lower left portion of the motherboard develops small cracks, most likely from lifting the computer from this side. I had this same exact problem and after talking to Lenovo tech support, replaced the motherboard. Problem solved.
