That's strange. Except if you have the iPhone email settings set to POP instead of IMAP ...
Without knowing how much you have troubleshooted this already, I'll suggest making sure that IMAP is ENABLED on ALL your Gmail accounts and ALSO that IMAP is enabled on all your iPhone email accounts.
If IMAP is working properly you should stay in synch, no matter how you check or delete individual emails.
If you have IMAP enabled on one of the Gmail accounts, you can still access it via POP settings with the iPhone. If this is the setup, then when you delete an email on the server, it will not be synced when you check your mail on the iPhone, but instead you'll just retrieve any new mails that hadn't already been retrieved previously. However, if you delete a mail message on your iPhone in this scenario, it will not "return."

SOURCE: I'm unable to send files
Turn off e-mail scanning in your anti-virus program. It is a redundant layer of protection that eats up CPUs, slows down sending and receiving, and causes a multitude of problems such as time-outs, account setting changes and has even been responsible for loss of messages.

once again the tech boyz mix up the formula ssl is a device unique identifier technology which has many permutations i'd expect it will take an act of God to get gmail apps to do this for a single device, and Ricoh is not in that business
keep an eye on the gmail apps forums and you might get lucky
