The AF illumination should only come on until the shutter is pressed then it should go off and not have an effect on the picture.

The image looks dark

The finished image looks dark or it looks dark in the viewfinder?
If your question is "the image looks dark" in the viewfinder my answer is it's an F4.5 lens so letting less light into the viewfinder and it will look dark. The big difference will be seen if you are coming from lets say a Nikon 50mm F1.8 which is two stops faster then your F4.5.
If it's the finished picture after you taken it I'd say you underexposed the shot.

I try to take a picture in AF mode while the confirmation light in the viewfinder blinks, a picture cannot be taken, but in MF mode picture taken correctly what is the problem?..

It's attempting to tell you that AF has failed. I'd expect low light, low contrast, reflective subject like a mirror or chrome. A solid colour wall with no contrast will also cause a AF failure. Auto Focus relies on contrast. Switching to manual mode shuts off the system and you can take a picture with nothing in focus.

What is the red flash when I take a picture on my sony DSC-P200?

This is the AF Illuminator function. Turns the AF Assist light on or off. If on, the light automatically illuminates in dark shooting conditions.

This and other details can find in the DSCP200 User Guide

Nikon D60 is suddenly taking very dark pictures

I have had "dark pictures" from each of my Nikon DSLR (D70, D80, D200, D300) cameras usually when taking pictures from a tripod and/or the self timer. Situations where you take your eye away from the viewfinder which allows stray light to enter thru the viewfinder and throw the auto exposure way off. Not sure if this is what is happening to you.

My d40 has a image in viewfinder, will not take picture.

What lens are you using with the D40? Is it an AF-S lens? And is the Mirror Lockup on? Chech the Custom Settings menu. If mirror lockup is on, turn it off.

AF Illuminator

The AF illuminator allows the auto focus system to focus on dark subjects. When the shutter button is pressed half way, the AF illuminator will light up the subject. The default setting is “ON”.
