The area where my pentair whisperflo high performance pool pump sits flooded, now it clicks on whines and shuts off a few seconds later, after 5 min it does the same thing

Bearing problem. Replace both front and back bearings along with shaft seal.

If the high speed side of a two speed pump will not operate it is because there is a problem with the windings on the high side of the motor.
You will need to either take it to a motor shop and have them fix it or replace the complete motor.

That's the pump overload, your still 'tight'. Free it up
