Does the heater motor work? Possible ignition switch causing problem. Turn wipers on and gently move key back/forward slightly with engine running to see if these accessories start working. If they do, ignition switch is at fault
Heater motor ok everything else works try just those 3 things new battery cables only time works is when added power to switch but seems like to much when I do that grounds seem good
If it is just the windows that are not working, check the wiring coming from the door into the car encased in the rubber sleeve. You may have to cut the sleeve to inspect the wiring for broken/cracked

SOURCE: Power Door Lock Problem
The last post by maddog1321 was exactly what I had with my right rear door. The electric locks would not lock and unlock, and you almost couldn't do it manually without my feeling I was about to break something. I took the door panel off, oiled everything and got no relief. Finally, I saw the above post and drilled out the aft-most pop-rivet. THE WINDOW WORKED PERFECTLY! I didn't drill out the forward (closest to the handle) pop-rivet because I wanted to do one at a time so the solenoid would not fall out of place. I then put a new pop-rivet in place of the one I drilled out. I then reinstalled everything and the locks work like new.

This could be a combination of electrical issues, although i feel that the timing is coincidence in this case. When the combination is elec. windows, wipers, and dome lights this is indicative of the GEM module located behind your radio. The GEM (generic electronic module) is an electronic body control module that regulates electrical flow through a number of accessories.
These factory module boards are notorious for acting quirky by failing to ground intermittently until failing completely. I would be cautious in replacing ignition switches, locks, etc. as the issue can be also compounded by corrosion of the main battery ground wire in the engine compartment and which can cause frying of your under dash wiring into the main wiring harness which can get expensive (i speak from experience having had the exact same syptoms). My issues were that these symptoms occurred only in full ON. When in key BACK ACC mode, they disappeared.
New price for one of these modules is around $280-$300 and easily replaced.
Good Luck

SOURCE: Toyota 4runner gate window, wiper, and keyless entry not working
make sure the back window is all the way up then try the wiper, if it still does not work then it is a sensor for the rear window (about $30.00) if you installed it yourself
