There is a resistor that acts as a fuse on the PC board where the controllers plug in and it could have been blown while using an aftermarket controller. It can be replaced.
Search for "Dreamcast controllers not working" on the internet and you should be able to find a tutorial link to perform a repair. Requires soldering a new resistor in place.
I have had the same problem once and i fixed it by changing the whole controllers part, if you take it apart you will see the controllers compartemnt related to the motherboard via a flex cable its so easy to replace!
