How do I know which sides to hook up the four sets of wires that go to the manifold on my Pentair mastertemp 250. Are they interchangeable? One purple set one red set one orange set one brown set.

Absolutely not, they are not interchangeable! Each set of wires, go to a specific sensor or switch. The opposite end of that wire goes to an electronic circuit board with specific logic. It is in constant communication and or waiting for communication/confirmation, from that specific switch or sensor, so that a specific action can be taken for a specific situation, all based on that specific sensor or switch that it is connected to. So therefore do not rearrange the wires.
purple wires usually go onto a pressure switch. Red wires will normally go on to the automatic gas shut off switch, or AFS.
there are usually two sets of two wires for the high limits, and they are colored orange. Because there are two high limits.
Brown wire, I'm not sure of? I don't remember any brown wires on a master temp. Is it possible that the brown wire that you see, has discolored and it was an orange wire, or a set of orange wires previously?

    Thanks, and that is correct, the "two" wires on each specific sensor does not matter if they happened to switch places.

    purple wires go to the pressure switch. BROWN wires go to the thermister, then the red and orange go to the high limit and ags sensor

This is an ignition flame falure code. Could be you don't have gas getting to the pilot, no spark to ignite the pilot or your ignition is not reading the flame. Sorry to say but it's probally time to get the pool guy out to look at it. Good luck.

There are four sets of wires that connect to different parts on the manifold of my Pentair Heater including the thermistor. Does it matter whether you hook them up left to right or right to left.

The individual 'pair'of wires that went to the sensors and thermistor, need to remain on that sensor, but it doesn't matter which wire goes where for that sensor.
so, to clarify... If you took a wire off of the low high limit, and ended up placing that wire on the thermistor, and a thermistor wire on the high limit, you may end up with a heater that will not fire.

Pentair mastertemp 250 NA. heater will not fire, no error codes. starts fine, gas flows, igniter heating but still will not fire. It has a new valve, gas pressure entering valve from new regulator is 8.35...

All appearances - No fuel to ignite!
evrything else looks good, proper gas pressure, proper volts at igniter, etc - it should ignite! If fuel present, heater should Fire!
make sure all valves are open.
Gas valve is ON
AND purge any air from gas line.
IMPORTANT ****. If you bled gas line, don't try to ignite for a few minutes. Allow gas to dissipate first, use a fan to help.

is this heater on an ez touch panel ,if so check the setting....
check the membrane pad on the heater also

Pentair MasterTemp 250 Natural Gas Heater with "Service System" issue

this heater will display 2 red light related problem 1-service the system mean you need to clean you filter, and service the heater mean it may be a problem with the heater this 2 you will be able to see it in key pad control the heater ,now reset the board and see what happens (CUT THE POWER ON/OFF UNCE )
