To test it, take the filter out and see if you still get the clicking noise. See if the ball is wobbly, a sign of the bearings worn. This would cause the ball casing to touch the filter and cause clicking.
The filter is catching the inside of the ball. It could be a cheap after-market filter as highlighted in the Dyson Medic article above, it could also be a worn motor housing or a warped motor housing due to overheating.

stop press - I just saw this - if you do not have proper Dyson brand HEPA filters - see end of answer - you may get a loud clicking sound....

Sounds to me as if maybe there is an irregularity on the ball that is contacting the body/ball housing every time the ball does round....unfortunately this makes the ball diameter ~8cm which too small.
