Verify series battery wiring. The main positive wire which goes to the solenoid should be on a positive battery post, that will be your main positive. Then from there we go series to all the rest of the batteries until we are left with a negative battery post, that will be your main negative. Make sure your charger wires are connected to the mains.

charger may be faulty.
check the charger lead for signs of damage and if damaged fix. if possible check the charger with another wheelchair (maybe a friend has a chair you could try it on) or can you borrow a charger to see if the problem persists with another charger, if it solves the problem you need a new charger, if not then:
there could be a loose connection, do you find it has the same problem when the battery pack is fitted and when off board?
if it is not the charger there is not much it can be, if you or a friend is handy with a screwdriver you can open the battery box, remove the screws and lift off the lid (just lift a small amount as there are wires attached to it) there is enough space to check that all the wires are securely connected to the charge socket and the batteries. if you have a multi meter check the continuity if they are all good the chances are that the charge socket is damaged and needs replacing, (do an ebay search for: "XLR 3 pin female panel mount socket" they start from about 2.00 pounds)

Most chargers are 3 pin. Plus and minus charging voltage to the
batteries and a third pin monitors the actual battery voltage, so
that the automatic charger can turn itself off once the batteries
are fully charged. As Brad has mentioned, the connection
from the charger has to be made for the charger to produce
a voltage at those pins. The best way to see if it is charging
is to remove the seat and measure across both batteries..
assuming it's a 24volt system like most. Charging voltage
can be as high as 28volts across the positive of one 12volt
battery (connected in series to the other 12v battery) and the
negative of the other battery. You can monitor the charging
voltage across the batteries with a digital volt meter.

This could be the charger socket is worn and not making a good connection when charging or it could be the charger itself at fault. Now you have changed the batteries, I presume new and both the same type, you need to look at the charging side.

How do i connect a trickle charger to my 1150rt

Access to your battery is likely under your seat. Remove the one or two bolts that hold the rear of the seat to the motorcycle and lift. When you find the battery, remove the cover, if any. Connect the red lead from the charger to the + post of the battery and the black lead from the charger to the - post of the battery. I wouldn't use anymore than a 2 amp regulated charger for this and I would not keep it on indefinitely. Couple days on ... couple days off is what I would do.

Mobil Line Battery Charger for Stairlift not working

Change Batteries in Pronto M91 with swivel seat.

Turned out to be a "doh!" moment. Use the lever on the side of the seat to permit swivel. Unplug Controls connector. Lift seat off unit. Remove battery compartment cover by loosening 2 Philips-head screws on the Charger cover at the rear. Disconnect cable to Electronic Controller at front of front battery. Disconnect the Red and Black battery connectors, the ones that join the 2 batteries. Lift out batteries. Transfer battery connections to new batteries. Reverse the above process to reassemble.
Solved this without any help from outsiders, including FixYa, who wanted to charge me for the solution.
