When I turn on the spa heat it heats the entire pool to the spa temp, I have a aqualink rs4 control with a minimax n7 heater. I looked at the control board toggle switch and it is positioned to spa? Should it be in the off position and let the aqualink do the work?

Automated control systems, are made to work automatically. They do all the thinking for you and they turn the proper valves and turn on or turn off, what is supposed to be operating, or not operating, to operate as programmed. So, when you push the button, so that you could use your spot, it will do everything that it needs to do, so that you are able to use it.
Normal position, is swimming pool operation, and with a pool - spa combo, everything is automated. Desired spy use, will force the automated system to change from normal pool operation to spot operation: that means suction valve and return valve will automatically change the direction of waterflow.
if an automatic pool sweep booster pump was on, it will now be turned off. If the water now coming from the spa, is now going through the heater and a temperature is sensed is lower then set temperature of spa, the heater will come on.
when finished using spa, desired position is pressed to return to normal operation, which is pool operation everything will be reversed.

but consider this, what can happen as a problem or symptom that you have reported, can be due to the fact that the manual toggle switch which is located on the automatic suction valve and automatic return valve actuators, have been switched to the opposite position the automated control system does not know where the water is coming from or where the water is returning to!
so if your system is taking water from the pool, thinking it's coming from the hot tub, the set temperature for hot tub is say 100°, and once you return the system controls back to pool, it thinks it's coming from the spa! So that means that the pool water, which could be 82°, is now going to the system, thinking it is spa water, it will heat the whole body of water in the pool to 100°.

Pool spa heater when freezing temp

It normally will heat up with pump moving water, once the threshold is achieved - system will come out of its Freeze protection mode and will begin to work as programmed. If there is a heat call, heater will come on.
You can also locate the sensors, both the Water & Air (they need to be very close in temperature for this to work) then place them in water warmer than the actual ambient temp, & above the temp that triggers "Freeze".

I have an Aqualink system, spa set to 104, it will heat to 94 and stay there, temp sensor is working, took water sensor out of line, plugged line, assumed heater would just keep heating, it did heat a

The heater may be wired just fine. The aqualink uses its water temp sensor to call for heat based on what you've set the thermostat to on the aqualink. However, most heaters have built in thermostats that over-ride the aqualink. Those thermostats come factory defaulted not to go over 94. Check your heaters manual on how to adjust the thermostat on the heater. Your heater should have its thermostats set to 104 and the aqualink will control the actual temp of the water by calling for heat based on what you've set the thermostat on the aqualink for. My indoor RS4 panel says the spa is heating, and then reached 101 degrees. But when we got in, it was only 97 degrees and the outdoor panel displayed 97 degrees. Everything else seemed to be working fine.

If the heater is set to 104 then this is probally your Aqualink temp sensor. This is mounted in a pipe with a stanless steel clamp holding it in place. If you follow the wire back to the controler box it just unplugs and the new one goes right back in. Easy to do and the part is inexpensive.

SPA Filter on while Spa is Heating

If it has motorized valves the stop positions have to be adjusted so that the water coming back is equal to what it drains to stop the spill over process unless you want to add more valves but the pool pump does the job of heating and filtering the spa
