Hello, lynxgamer911. In Pokemon Y, Yveltal can be encountered in Team Flare's secret lair and caught there. Xerneas is unavailable to Pokemon Y. To capture Zygarde, you must first defeat the Elite 4 and Champion, then go to Terminus Cave, and traverse it until you get to the deepest area. You will eventually find it there. You can also capture one of the legendary birds (Articuno, Zapdos, or Moltres), depending on who you picked as a starter. You will encounter one of them in tall grass/cave/water after the Elite four. You will then need to encounter it around a dozen times more (you may be able to use the Pokedex to find out where it is, but it changes position regularly). After encountering them around a dozen times, they will go to the Sea Spirit's Den, at Azure Bay. You will be able to battle and catch them there. To capture Mewtwo, you will need to go to the cave in Pokemon Village after beating the Elite 4. It will drop its Mega Stone, Mewtwonite Y, after capture or defeat.
You may only catch four legendary Pokemon in Pokemon Y. To obtain the others, you will need to trade with other games.
You have to remember that Mewtwo is the hardest Pokemon to catch. It is meant to be caught with the Master Ball, but if you have already used it, then the way to go about catching him would be this:
1. Buy an obscene amount of max revives, max potions, max ethers, and ultra balls.
2. Save game right in front of Mewtwo before engaging him.
3. Get Mewtwo within one or two hp of dying.
4. Put him to sleep or paralyze him.
5. Keep throwing Ultra Balls at him.
The potions, revives and ethers are for keeping your Pokemon in the fight. Even at two hp Mewtwo can still wipe the floor with any Pokemon you put against him. I suggest using another psychic Pokemon against him, one that knows hypnosis. And if you accidentally kill Mewtwo just shut off the game and turn it back on and you will be right next to Mewtwo again to give it another go. Good Luck.

first. have your emerald in with your pearl. (ds in ds slot and same with gba.) the turn on ds. choose pearl game. then when you get to the menue, click on migrate from emerald. (if you have changed any time setting, u will have 2 wait 24 hrs before u can migrate.) it will ask u a series of qu. answer "yes" 2 all of them. then u choose your pokemon CAREFULLY. (u cant migrate them back) Thats all. if u want an (EX:) master ball on pearl, attach it to your pokemon u r trading it with! :) Hope It Helps!
