That what you want is not TRAY 2 it is Manual feed!! That is need to select to be default or you can empty Tray1 and feed Tray2 and select feed automatic! This both solution will work you choose witch appropriate to you!!!

You have Auto Tray Switching acticated (ATS). Unless you specify each tray/paper with different settings it will switch.
Go in to the utility menu and you can find this in the paper tray settings area I believe.
You can turn this off completely to avoid this in the future.
If you look around you can even just tweak the settings for this, but in your case i would just shut it off.

For tray linking to work, both Paper Size AND Paper type must be configured the same for both trays. You probably have the paper sizes the same but types could be different. The is no setting to make tray linking work.. it will do it automatically if the above settings are correct.

if all the other trays are empty
or the bypass is set as default
or the bypass has the correct tray size and no one else has it
then the bypass will be default...

Do a cold reset and the paper trays will reset themselves, it's the easiest way. Turn printer off, turn the printer back on and as soon as you see the memory starting to count push the check mark button and HOLD IT until you see all the lights stay on. When they stay on, and you see "select language", push the arrow button until you see "cold reset", and push the check mark button again. You will be all set.
