Joe, i'm afraid we'll need some more info; year, make and model. Have you changed anything to after market like air cleaners or exhaust? How many miles are on it?

It seems to me that you are missing part of the print alignment procedure. See page 12-18 in Chapter 12, Troubleshooting and routine maintenance, of the Users Manual.
If the unit fails after two or three proper and complete attempts, the unit might need service. Contact Brother Customer Service for further troubleshooting -- see page i of the Users Manual.
