Question about Sta Rite Sta-Rite Max-E-Therm High Effiency - Propane Heater - 333,000 BTU
Did you check the diagnostic LEDs under the Control board enclosure? I had the same symptom. The HLS diagnostic LED was illuminated so I first replaced the High Limit Swich which did not fix the problem. I should have known the switch was working ok because the water that was comming into the pool was way too hot so the HLS was just doing its job. The next thing to replace was the Thermal Regulator which was corroded. Probably because of my salt chlorination system. This fixed my problem. Since replacing the Thermal regulator did not fix your problem I would check the return water and see if it is abnormally hot during the short time when the heater does run. If it is not, then your high Limit switch may be bad. If the water is hotter than normal it is probably your Internal Bypass Valve (Manifold Bypass Valve).
