could be dirty heater you have to clean the runners and the smole nozzles that are in the manifold below the gas valve it's like a 9/16 size you pull them off and check make sure they are clear through, sometimes little spiderwebs build up inside them. if it's all clean, then it could be you flame rectifier/ aka: flame sensing rod, that tells the htr that there is fire so it keeps running. Let me know what happened.

I just had the same problem resolved, my mastertemp 400 would run up the temp to 82F and then cutoff, the service light flashes and then 50 seconds later the heater would restart and run for 2 minnutesbefore shutting down again and relighting in 50 seconds. Repeating until the temp setting is reached.
I had the pool guy out 3 times until he found a bad thermal regulator valve (kit #77707-0010). Once replaced the heater runs great.
He told me that it's my pool chemestry that is to blame, I had it checked (like I do weekely by me and monthly by the pool supply store) and it perfect??? I'm now questioning what caused the corroson and stop it from coming back?

hello, It sounds like you may not be getting circulation thru the heater. Make sure the valves are open to allow water to pass thru the heating system. Some systems use a bypass on the heater so there is not a lot of wear on the coil system in the heater. If it is not circulating it will get too hot and the safety shut down will occure. If you are getting water circulating thru the heater, then the thermocouple or auto start igniter system is not working correctly. It is trying to start and can't then recycles. If the burners are igniting on the startup and then shutting back down you may have a bad control unit or thermal sensor unit. Since the unit is gas have a professional service it for you. If you've already changed the thermal regulator then the only other thing it could be is the flue/flame sensor.
It could be just a loose or bad connection so I'd check them first before replacing it.
If you've got a meter then you could disconnect the sensor and check its continuity (should be 3-4M Ohms). If its OK then check the continuity of the wiring between the sensor and board.
