Sounds more like it's running lean. Have you checked fuel pressure at the rail? Could be the filter. Also try pulling the vacuum line off the regulator to see if the diaphragm is split and leaking fuel into the manifold.
If the waverunner is performing normally as far as throttle response and top speed, then the rooster tail not shooting as high as it used to indicates there is a restriction in the nozzle for the rooster tail, not a problem with the ski. Unbolt the rooster tail nozzle from the steering nozzle and inspect it for debris.
