If all you are doing is running your filter system to waste or backwash the fact that the pool is over full has nothing to do with it. It should run fine in either case. Your motor is likely starting to fail and as it overheats, shuts off. You may want to consider taking it to a local electric motor shop for repair or replace the motor.
