Check fuel filter and tank fuel valve screen if ok drain float bowl and flush out most likely dirt in one of these

Ignition module most likely; what year? is the module in the "cone" on the cam cover? if so, as the bike warms up the "solid state" module in there most likely has an electrical break somewhere that only surfaces when the bike warms up and expands all the "jelly"...very common!

Fuel is flowing and I have spark but when the engine warms it acts like it fuel starving only running on 2 or 3 cylinders?

Have you done a compression check, all 4 cyl should be within 20% of each other...
Not sure with that year but ignition points can be fouled. It bike has been sitting for 3 or months the pilot jets can be blocked. Carbies can be out of sync..

Some of the information does not correlate.

If there is no Pressure, then you Radiator Cap is Bad

Stalling or Starving for Gas can be a Fuel Pump or Air Filter

Remove the Air Filter and see what happens.

Test the PRESSURE of the FUEL System

Bike acts like its starving for fuel in 4th and 5th gear

Hi Flashgordono, and the usual suspects are:
1. Idle speed improperly adjusted.
2. Intake manifold air leak.
3. Restricted fuel tank vent system.
4. Dirty or damaged air cleaner element.
5. Enrichner valve not seated or leaking.
6. Restricted fuel supply tract.
7. Plugged bowl vent or overflow tube.
8. Worn or damaged needle or needle jet.
9. Loose or plugged fuel and air jets or passages.
10.Vacuum piston assembly malfunction.
11. Loose or plugged main jets or passages.
12. Improper float level.
13. Accelerator pump inoperative.

Try Oxygen sensor or maybe throttle position sensor.

I have to keep pumping the gas pedal to keep the engine running, it acts like it is starveing for fuel.then after it warms up a bit it will run at an idol. then when i step on the gas pedal it boggs down...

2 things to try-
first- change fuel filter(maybe this- is cheap)

second-more likely given what you said- partial melted catalytic converter-
when it warms up- passage expands enough to let it run a little

Truck acts like it is running out of gas? Replaced fuel filter. Ran fine for awhile but now still acts like it is starving for fuel.

my '93 f-250 (4.9L) stopped running while driving, now it acts like it isn't getting any fuel. Tried switching tanks, but still does the same. What would be the problem.

Engine surges when cold - Once it warms up it runs fine

If carburated, I would suspect a sticking choke, making the fuel mix way too rich.
