2005 Lincoln LS Sport V8 3.9L. It rides "rough" and will stall out. I just paid for a tune up and the spark plugs and wires were replaced, I was told it did not need new coils. The engine light EFC fail safe mode keeps coming on. What else needs to be done to make this car run properly?

Has your tech checked this vehicle for an exhaust restriction? He can check this with a vacuum pressure guage at the DPFE sensor hoses.You should have 1psi or less at idle and 3 to 4 psi at wide open throttle.Anything else would be a restriction.

Previous to 2000 Ford had a cylinder head gasket problem with some of the v6 engines failing at two cylinders at opposite corners of engine (don't know what engineyou have) They supposedly corrected that, but I'm not sure how well the correction worked. I doubt if the cylinder head is cracked but if some amount of compression is getting into cooling system it's possible that it may give you strange sensor readings. When testing, it's also possible that some air escaped and returned everything to "normal" ('till it builds up again).
At this point, I would get a second opinion on this. As well as a comprehensive computer scan, have someone do a radiator hydrocarbon test...that will reveal any compression in cooling system from gasket or any other source. (Don't mention that it was checked before, just say what originally happened so objective testing will be done.)

id clean the throttle body before spending more money on anything else, as carbon build up can cause rough idling.
you can clean it with throttle body cleaner, or just gasoline and a toothbrush, then wipe off the build up.

Forget the four coils. That is a common problem,but I would question 4 failing.
The ABS ,Parking Brake,Speedo Etc,where nothing to worry about,you were loosing power, when it went to fail safe,so they came up.
ETC -is Electronic Throttle Control, your problem? Maybe
You will need to have a scanner put on it's,daignostic connector under the dash,to check for codes. Them only a trained technician can follow a chart or test proceedure to properly repair.
I have a 2004 LS,one of Ford most high tech and complicated vehicles.
Conclusion: only a professional can repair you car.
I would start with a local shop. If money you have money to throw away,go to a dealer.
Most likely have to wave to it on a flat bed carrier. Don't flat tow it.
