This is an extremely wide and far-reaching question.

From my perspective the main problem for a server mainboard would be:

Poor build quality might lead to cold-solder (unconducting solder) and thus to electrical failure.

Overheating is an issue as well.

Mice are a known problem :)

The most common problems on motherboards are CPU fan stop working and RAM not fully compatible with the board even though the specs are good.

what r the main problems in mother board of server, as in what? is when installing software like win 2000 or networking installation or while cloning it? ur question is not clean at all. The only one I can answer now is if u are installing win NT server let ur LAN card be not-onboard type and don't use branded system, preferably open board.
