Your question is too vague, there are no 2 way switches and there are no 3 way plugin switches.

Separate 1 switch 3 lights

You need separate wire going to each light.
Here are diagrams:
2 single pole switches, before you started to replace
http://waterheatertimer.org/images/2-single-pole-switches.jpg
Single pole and 3 pole to control each light separately: must identify black wire to each light. If each light does not have separate black wire inside the switch box, then it is not possible.

I connected the combo per diagram and the outlet is powered only when the light is off. No pilot light at all.

Which combo device do you have??
Include model number so expert can look at the specific manual.

Is this a switch-outlet combo with indicator LED?
Or is this a switch-pilot-light combo that controls separate outlet.

What does the switch control?
What device did you replace?
Did you replace a single-pole switch, or a 3-way switch, or an outlet??
Add a comment including as much detail as possible.

I'm trying to replace Lviton OH3504 Photelectric switch with wires coming out of device for connection. I'm replacing with a Leviton 4 way swith 5604 with no wiring just screws. I'm using...

Need more information.
Project is not clearly defined.
Add a comment with clear description of each wire and what Load is being controlled.
Why are you using a 4-way switch? Are you controlling 240Volt circuit?

Photoelectric switch usually has red, black, white wires, and usually replaces a single pole switch but can also be used to control 240Volt circuit in some wiring diagrams.
http://waterheatertimer.org/images/Wire-photo-eye-125.jpg

4-way switch has 4 screw terminals and is generally not used to replace a single-pole photoelectric eye, but can be used to control 240Volt circuit in some wiring diagrams, so I'm not sure what you are doing.

Hi, How do you wire a Leviton switch to the next switch in a 4 gang box? Diagram? Thanks! Michael

Switches are not identified.
Single-pole switches are wired differently than 3-way.
Wire colors are not identified. Some boxes have red and black wires that carry power.
Add a comment and fill out details after studying image and reading information.
I am not there, so you can also add a comment and include in-focus photo of your switches that you posted on Flickr.

Following image shows single-pole switches, with typical black and white wires.
No bare copper ground wire is shown. Ground wires connect to green screw.
http://waterheatertimer.org/images/Single-pole-switches-in-4-g.jpg

So your new switch has 2 brass screws. No white wire connects to single-pole switch. One screw will have 1 black wire that goes to light fixture. The other screw will have 1 or 2 black wires that jumper or connect to the other switches as shown in image.

White wires are usually twisted together and covered with wire nut and pushed to back of box.

What does the blue wire hook to

The blue wire always goes to Load (light fan motor)

If you have Intermatic ST01C or EJ500, see wiring illustration on following page:
http://waterheatertimer.org/ST01C-program.html#ST01C
If this is not your timer, then add a comment.

Wiring is dependent if you are replacing single pole switch or 3-way switch.

For single pole switch replacement:
Old switch has two wires.
Connect these wires to timer blue wire and timer black wire, in either order for now.
Green connects to bare ground wire.

Turn power ON.
Click timer on-off button.
If lights turn ON-and-OFF, then timer is wired correctly.
If lights do not turn ON-and-OFF, then reverse blue and black wires.
Timer red wire is capped off with wire nut

If your lights involuntarily blink after pushing ON-OFF button, then timer red wire is connected where timer blue wire should be connected.

For 3-way switch replacement, there is also a wiring diagram shown on link above.
Keep in mind that ST01C and EJ350 cannot replace a 3-way switch wire-for-wire.
Blue wire must always go to Load.
The other 3-way switch is also wired differently.
Add a comment with careful description of your wire colors and I will respond.

You can also take advantage of fixya phone support.
Fixya expert will walk you through the steps while you are wiring the device for a price.

Flickering bulbs

You posted under EJ500 Intermatic battery-operated timer.
If you have different timer, add a comment.
I have tested EJ500 timer.

A) If this is new single-pole installation and lights click on-off when timer turned on, then you connected red wire where blue wire should be connected.

Manual says for single pole switch:
Timer-black-wire to Hot; Timer-blue-wire to Load (lights)
Here's how to wire timer correctly:
1) Timer-green-wire connects to bare ground wire.
2) Switch has 2 wires. Take switch wires and connect them to timer-black-wire and timer-blue-wire. Choose either one for now.
3) Put wire nut on red wire.
4) Turn on electricity, and push ON-OFF button. If lights come on, timer is wired correctly. If lights do not come on, then reverse timer-blue and timer-black wires.

B) If you are replacing 3-way switch, view wiring diagrams shown on link below, and then add a comment saying exact color of wires. To wire this timer for 3-way can require additional wire between switches. This is because EJ500 blue wire must always go to Load (light, fan, motor)
http://waterheatertimer.org/ST01C-program.html#EJ500-wire

C) If this is older timer that stopped working, check your bulbs. Then check timer battery. Manual says if timer stops working and bulbs are good, and battery good, then reset timer and reprogram. How to reset timer. Press reset button while holding down Next/ON-OFF button.
EJ500 manual has long list of programming instructions: Add a comment if you forgot parts of programming.

What color plug where i ve got three colors blue, red, black

If I understand correctly, you are replacing a switch with the EJ500 timer.
You mention a 'plug'

The EJ500 has 3 wires: Black Red Blue.
If you are replacing a single-pole switch:
The switch has 2 wires, one of these wires is the Hot-from-breaker and the other wire goes to Load:
Timer-black connects to Hot-from-breaker.
Timer-blue connects to wire-going-to-Load.
Timer-red wire is capped off. Red is not used for single pole switch.
If you connect wires and your lights blink, then you put the red wire where the blues wire should go.
If you connect wires and lights do not operate, try reversing the blue and black wires.

I posted images of EJ500 wiring (the Intermatic EJ500 and ST01C have identical wiring
http://waterheatertimer.org/ST01C-program.html#ST01C

If you are replacing a 3-way switch, the wiring is more complicated.
The EJ500 can not replace a 3-way switch wire-for-wire.
Diagrams on link above show wiring for 3-way.
Add a comment if you need more help.
