The flashing red means a short, or bad battery. It is not 100% accurate. Sometimes you can leave the battery on the charger for an hour or so and pull and reinsert it and it will charge. Check: battery at room temperature, then battery contacts on both the battery and charger. Clean them. Power cycle the charger, which was unplugged when you cleaned it, right? Sometimes, a pocket will go bad. The 3 lights I do not know about.
If all lights are flashing excessive voltage has been applied to the controller system. 6 flashing lights on the 1133 indicates that the chair is being inhibited by the battery charger. Try unplugging the battery charger. Check you battery connections.
You didn't state which model charger or tools you have so I cannot find specifics on your charger. In all the chargers I've worked with and on, if both lights are flashing it usually means the battery is being read as defective and the charger won't charge it.
Alternate Red and Green flashing means bad battery. Buy a new one, or take it to a Makita Service center for replacement if it's under warranty.
Normally the yellow light indicates hot battery, but it could also mean dirty battery contacts so the heat sensor can't be read, or that the fan is clogged with dust and unable to cool the battery. The manual says let the battery cool and try again. If the yellow still flashes, it's contacts or the fan.

Porter Cable has not offered a replacement for their poorly designed 19.2V chargers. I had the same problem and happen to like my drill and circular saw. I found a universal charger called a model number CHUN-2420. Google it--I got mine for $27 plus shipping. All you need to do to make this work is splice 3 wires.
My charger is a PC model 8624, so the instructions might vary slightly between the chargers. Remove the six screws on the bottom of your PC charger. Remove the bottom section. Remove the screw(s) that attach the circuit card to the plastic housing. Disconnect the 3 pin white charging connector from the circuit card, and cutoff the connector. Discard the circuit card and power cord. Cut the 3 conductor (red/yellow/black) cable coming out of the Chun-2420 approximately 2' from the charger. Splice these three wires to the three wires in the charger housing that connect to your battery. In my situation, Red/Red, Yellow/Yellow, White/Black. To verify, red=positive, black/white=negative, yellow=temperature sensor. Wrap the red/yellow/black cable with electrical tape where it exits the PC charger through the power cord hole. Re-attach the bottom.
