A ceiling fan does not rely on fresh air to operate. So by all means you can use the fan with all windows closed.

I think you have already figured out what the problem most likely is; 60 watt bulbs. Down-size the wattage or install 'energy saver' bulbs if they will fit the application. Instead of counting on these units for extra lighting, perhaps think about Track lighting to fill in those ares that need more but subtle light.

Bulbs burning out in Hampton Bay ceiling fan

I would suggest getting an electrician to check the current running through the wiring. I had installed a similar fan in my grandmother's house a couple of years ago and had the same problem. After a couple of months of constantly changing bulbs, I brought in an electrician to check the current and found that there was a short in the wire which kept causing just enough of a current surge to blow the bulbs.
