The flame rod could use cleaning with some steel wool. The other thing is the pressure switch on the inducer might not register the air flow.

SOURCE: Burner on new Whirlpool gass water heater will not stay lit

One of the proper ways to light a gas water heater, is to turn the black knob to Pilot, put a match to the end of the pilot light, while holding the match there, push the red reset button down and hold the match & the reset button down for one full minute. Then, release the reset button and turn the black knob to On. This should keep the pilot light on.

SOURCE: gas water heater kenmore model pilot will not stay lite

I have the same problem. Water heater operates on a very simple principle. of thermo-mechanical feed-back and response. In my case, I have a Kenmore Power Miser 6, NG heater with an electronic pilot ignition system. The heater is just over one year old and last month (conveniently just after the 12 month service warranty expired) the pilot light started extinguishing on a very regular basis. I find it interesting that the very problem I am experiencing, is happening to other Kenmore owners (victims). The solution can be found in replacing one of two possible components; the pilot assembly or the gas valve manifold. The price of DIY pilot assembly replacement is approx. $60 . The valve component is significantly higher. Water heaters are designed and built to provide years of trouble-free reliable service. This is the first Kenmore product I have owned. From a customer perspective, with regard to product performance, Sears/Kenmore needs to take a strong look at their supplier quality. Oh, by the way, contacting Sears for remedial relief only managed to frustrate and infuriate me. You see, I am in Quality for a world-class aircraft company. I understand what ethical steps are required to satisfy a valued customer. I plan on ripping out the defective unit this weekend and replacing it with a reliable Home depot special. At least with HD, if the heater fails to perform , I can return it. Hey Sears in Chicago, don't come crying to the consumer when you are looking for the trendy "bail out". SOURCE: Bradford White LP water Heater Power vent

does the fan come on, if not there is a problem with the circuit board, if it does then there is a problem with the gas valve or a wire from the gas valve to the fan , if the fan doesn't come on the gas valve is told not to open to light thru the circuit board,

Time to call qualified service technician. And watch what that person does to learn about your water heater.
I assume you have Honeywell Icon gas valve. Honeywell makes different several model numbers.

Here is 'typical' Honeywell Icon gas valve service manual for Bradford White, that may or may not apply to your water heater. It shows testing for Icon and disassembly instructions, and error codes.
http://waterheatertimer.org/pdf/Bradford-white-service-manual-44943-D.pdf

Gas water heaters today require yearly service that includes cleaning burner parts and combustion chamber, checking vent and air intake, electrical connections, testing gas valve, checking gas pressure, bleeding air out of gas line, etc. These are things you can learn to do by reading service manual, and making sure you have a spare water heater around to connect real quick if experiment goes wrong.
If Icon gas valve is problem, that control is modular and can be replaced without draining tank.

I have a 6 gal water heater i lite the pilot and turn to on and it runs for awhile then just shuts off

It could be a couple of things, the thermocouple may have gone bad or the actual control has died. I assume that the gas valves are open and in case of propane you have fuel in the tank. water heaters last 5-10 years so replacing the control on a older unit is not cost effective however thermocouples don't cost much.

Electronic ignition tries to lite, clicks 5 times, then goes POOF

Gas burners go "poof" when they have too much gas in the area upon lighting. This is normally due to the ignition source not being close enough to the initial source of gas. This is normaally corrected by ensure the main burner is clean so that it distributes the gas correctly and having the ignition source at proper strength and location. I would have to have good schematics of your heater to be more specific. I hope this helps.

Pilot Light problem

By controler I am guessing you mean gas valve? The next step, and I am not sure the water heater age rates this ,is to replace the gas valve.
