If the alternator is wired correctly and working,the vehicle will keep running if nothing else is switched on at idle speed.
Just because an alternator is new does not guarantee it works.
Make sure the alternator has a connection to the battery (voltage at it's output terminal) and has power to it's regulator.

Battery dopes not hold a charge

How old is the battery? Does the car sit for long periods of time? Or is it an old battery with the vehicle driven only short trips? If thebattery has died many times and you have charged it. It more than likely has a dead cell. The issue with this is it will still read 12v when connected to a battery charger making you think the battery is good. Walmart will test for free, plus they have cheap batteries.

from having a died battery the body control module goes into back up mode from a low battery so disconect the battery for 5 min that should reset it

Removing the battery lead is an old trick and does not work on newer vehicles. Take it to an oreilly auto parts and have it checked for free! :)

2002 ford explorer battery died and after jump start it will not start due to something with the security system... the doors lock and unlock and the car makes this loud clicking noise

Sounds like the battery cables need to be cleaned and or maybe thebattery is getting ready to die. Clean the battery terminals then charge the battery. If the terminals get real corroded it is usually indicated by the clicking sound you have described. Hop it helps and good luck.

When excelerating powere died and then stalled out

Check for spark, use a spark tester that can be purchased at an auto parts store. If you have spark get some either or starter fluid and spray it into the throttle will have to disconect the air intake from air filter. If the vehicle starts, the fuel delievery is at fault. If the vehicle doesn't attempt to start at this point, I would assume that you have lost a timing chain. If this proves to be the case, the best approach to this is to find a junk yard trany since debrie usually goes all through the motor and it is cheaper this way. If you don't find any spark, you will want to look for codes that might be present. They will lead you to the fix.

I stored my car for a year and thebattery wentdead, when i puta new battery the amp didn't work.the green light comes on, but no sound

when you started up the vehicle after a year you most likely "surged" the amp. Check the fuses at the battery and at the amp. Most likely you will find one or all blown.

Smoke coming from throttle cable when ignition is turned over???!! Huh??? Multimeter also reading continuity across the battery terminals...

It would seem that you have a pretty bad short. I would follow the throttle cable to see what source of power it is shorted to. I would also recomend disconecting thebattery till the problem is found.

Worst case senario is that a fire starts and somebody gets hurt.
