Quite simply you can't bypass it. There are two computers and a security module, plus sensors to stop exactly what you are trying to do. You have to fix it, not find away around it. Your car came with three keys from new. When you are down to one key, that is the time to get another made and programmed (cloned) from the other good key. All cars need 2 keys, my 2005 still has the 3.

You need and auto electrician or an auto locksmith to program the chip in the key and the chip in the ignition transponder to be paired. Then the ECM and the BCM will let you start the car.
There is no magic bullet solution to such an issue. Especially with vehicles this old, you will need to do some basic diagnostic steps, including a major tune-up, in order to determine the root of the cause. Typical of older vehicles, especially those used in regions where ethanol mix gasolines are common, fuel system parts such as the FUEL FILTER, FUEL PICKUP STRAINER, and the FUEL PRESSURE REGULATOR can become clogged with rust caused by corrosion from ethanol fuels. Also, it is possible that you may simply have fuel that is so contaminated with moisture or other contaminants that it cannot combust propoperly, especially if the car sat for a long period.
put a radiator flush in your expansion bottle .run it for about 20 miles. then drain and refill with 50/50 mix of anti freeze that will clean both core of your radiator and the heater core of dirt and rust. then bleed the air out. by turning the heater on full .run the engine with the expansion bottle cap off till you start to feel hot water at the hoses .then refit the cap.
could be the crank sensor, you need to check spark and fuel delivery, if you have fuel then its got to be the high tension side of things that are wrong, does this model run off a coil pack for the ht, could be that, you said you change the alternator, check connections at the rear of alternator, this could be the supply for the ht etc, good luck.
Idling problems may be cause buy a number of issues. You may check out the fast idle control valve and PCV if they would need cleaning. You can check out the timing it may be advanced, that is why you feel that the car runs hard.
dont know exsacly where is but should be where gear box meets engine and it sounds like the soliniod is stuck or gone or starter could be stuck in engine if manual put in gear and rock back and forward this may help relase it
My car does this when I use my key that the computer chip AKA (VATS) is messed up it will start then immediatly die. The car will start without a working vats key then immediatley die.
