Light blinks on thermostat but pilot wont lite up

Sounds like the thermocouple is bad. The thermocouple is a sensor that is heated by the pilot light. The thermocouple let's the gas valve know that there is a flame to ignite the burner when you turn up the thermostat. When you first light your pilot light by holding down the pilot light button and the pilot light goes out after holding the button for about a minute then the thermocouple is usually bad. It is an inexpensive part normally found it any Box Store.

I replaced the thermocoupler and it still will not stay lit.

is the tip of thermocouple in the flame of the pilot.
where the thermocouple screws into the control valve you just tighten it hand tight and then 1/16 of a turn. or you might have damaged the magnet.
is the flame big enough on the pilot light as it might need the jet cleaned.
failing all that then the magnet in the controle valve where the thermocouple screws in has failed and needs replacing if your model will allow.

Intertherm furnace M1BG wont fire

Make sure the gas valve is turned to the ON position after you had it in PILOT position. Also check the thermostat low voltage wiring @ furnace...jumper the Red & White wires to bypass the thermostat temporarily. Make sure there is 24 volts on you low voltage circuit.

I have a Dayton 3E366B hanging my garage, and it starts up -lights the burners - the fan kicks on, and then it shuts off... This cycle goes on and it does not run for long times to really get the heat up....

No I do not believe it is your thermocouple, as that only detects heat from the pilot light and permits the gas valve to open and have main flame ignition. I would be looking at thermostat placement, and safety limits built in to the heater. Making sure that the thermostat is not getting a straight on blast of hot air from the heater is my first guess. Try jumping out the thermostat by first removing the thermostat from it's housing and placing a jumper between the red and white wires as they are usually the control for heat. If your heater stays running it is the thermostat. If not you now have to trouble shoot all safety limits one at a time with a volt ohm meter and run continuity tests the limits should read closed except for the fan high limit it should read open until the temperature of the heat exchanger reaches it's set temperature. Remember to power down your unit when trouble shooting please.

Water heater keeps shutting off

Is your pilot light staying lit? If not, then replace the thermocouple. If it is, and you have the thermostat on it turned up, then the thermostat is bad and you will have to replace the whole gas valve. To do this, you will have to completely drain the heater and then remove the flame Assembly and screw out the valve. Replace the valve and reassemble the burner Assembly. That should take care of it. If the water heater is old, then I would replace the whole thing. A gas valve will cost you over a $100 anyway. Good luck.
