Furnace stays lit and runs only with the cover panel off. Is that an air flow issue related to the flue pipe?

If it is a high efficient furnace with pvc pipes, there could be a blockage (kids ball, bird, ect.) or the drain could be plugged or the flue could be slopped wrong or have a bow in it causing the flue to fill with water. Or if this is an ongoing problem the flues could be sized wrong.

Moved into house with damaged joint in external soil pipe from upstaira shower room

You didn't state the size of the pipe or if it is PVC(plastic) or Cast iron. Two rubber couplings can be used to repair the joint. A 12" section, 6" on either side of the joint needs to be cut out. Cut a piece of schedule 40 drain/waste pipe same diameter as existing pipe to size(just under 12"). Take two rubber couplings (sized for your pipe) and place on each end of pipe joint, and tighten clamps.
This fix will work on cast iron pipe, but there may be another means of repairing the joint, so get back to me with more info about the pipe and joint.

HELLO

It has the size pipe the service manual says it has, or whatever the mechanic replaced it with. Get a calipers and measure it; look at the ends and see if it was the wrong size in the first place.
You'll be pleased to know that there is no single size of course, because flex pipe comes super fat and has to be conditioned to the right size carefully. Additionally, the other pipes merely have minimum sizes in the spec. repair manual, not given sizes.
