A WAG, is there water in the gas? Fuel injection systems will pass water in the fuel, if it gets past the fuel filter whereas, in a carburetor water will adhere to brass jets and block the fuel. If the filter has reached its capacity for holding water, water will get through.
In the years i was involved as a motorcycle dealer and also had an auto repair garage, when we had an engine that skipped, i would put a n old style neon timing light in the ignition circuit, either between the distributor and the coil or later at each spark plug, in turn and run the engine or drive the car or bike. If the light skipped when the engine skipped, I knew it was an ignition problem, if the light did not skip when the engine skipped, i knew it was probably fuel.
In the work you had done, you did not mention fuel filter, so I suspect some foreign material passed through and is effecting one or more injectors. A poor spray pattern can cause a skip. Run the engine skipping to get the pipes hot, shut it down quickly and using a squirt can squirt a bit of oil on each pipe and watch the smoke. The coolest pipe reveals the skipping cylinder. Pull the injector and observe for dripping and the spray pattern. If it is good, and the neon timing light did not skip on that cylinder, you may have a valve train problem.
