Instead of base it is making a crackling noise like its blown but i know the speaker is good. any ideas

are you 100% that it is not blown, have you hooked up a meter to check the speakers resitance, if it is a home sun it should be a 8ohm speaker, if you have the owners manual check what impedance it is, if that checck out then try a different cable and then if you can try hooking it up to a friends AVR are you using high or low level inputs on the sub?

I have a 12 inch Klipsch synergy series sub. for my surround system and want to put my JL audio 12w6 speaker in the box, will the amp drive the woofer or is the ohms a factor?

ohms is a big factor. also it will probably take more power to drive the W-6 so it won't sound as good. I suggest you don't do it. especially if you can't match up the ohms. You will fry the amp, or it will sound like ****.

Probably not, but you could make it into a passive subwoofer by disconencting its internal amp and powewring the driver directly by an external amp being fed by an LFE channel.

I did this with a problematic Klipsch SW.
