Hi Troy I owned a motor bike years ago and I had the same problem, It would start off with a quiet knocking sound and get louder then suddenly stop but start up quietly again and again and so on which turned out to be the timing chain was worn.... SERIOUS mate. Good luck......
Yes the water pump can make noises but there is also the belts that can make noises.
So pour some water when the car starts on the belt and pump area to see if the sound stops, if belt noise it will stop but if this is the water pump, the alternator bearing or the idler pulley , it must be checked.
there are two fans the heatsink fan and an extractor fan, either of theses can be replaced, you buy the heatsink and fan together for the processor and a seperate case fan can be fitted easily by yourself
