Can a Rinnai 556FTR (2010) flue be converted from straight out the wall - to out a chimney?

No, Rinnai manufacture other models with a conventional flue.
Most models these days are balanced flue for ease of installation.

Cold air leaks in around the unit while it is not running. How can I insulate the air intake so that this does not happen?

Is this unit tight against the wall?
Can it be pulled away from the wall, without too much difficulty?
You need to be sure the leak is outside of the flue pipe going thru the wall to the outside.--
Or is it leaking in thru the inside?

If the leakage is due to a gap between the flue pipe and the hole thru the wall, then attention needs to be given to the flashing, and the air tight seal at the outside of the penetration...
Was a metal collar installed-- TIGHTLY against the flue pipe?
How was the needed air space (for fire prevention) made between the HOT flue pipe, and the framing materials?-- Then outside of that, how was the gap insulated?- (Non burnable-- like fiberglass can be used-- but it all depends upon the outer and then inner METAL seal rings being tight.)

Tell us more about where you are feeling the drafts..

the flue is what is called a balanced flue, air in the other flue to burn inner flue is outlet gases , so you cannot just put any flue on there if is not in the makers instructions i would say no or contact the makes to be sure, how far is it from the fence

Is the clicker making the clicking noise? If not, it is most probably the spark generator which houses the battery. The part is still available online for about £40. It did the job for me.

Distance to keep between a 2000 watt heater & wall insulation?

The fiberglass will not catch fire. There is a sfer barrier built into the wall heaters. When you install a wall heater you basically just cut the wall open and throw the unit in with the flue and gas and away you go. If you can to second guess take some of the insillation and take a match or a lighter and hold it in your hand and light the fiberglass, you will see that it wont burn even with direct flame on it. You are 100 percent safe
