I have the same problem. I watched the video on helix.com and it shows it off while charging, but mine blinks for like 3 hours then turns solid green so I guess it is done. Anyone care to comment???
any time the check engine light is flashing it is the on-board computertelling you that the engine is misfiring, i think i would take it back to whom done the tune-up sounds like they may have cracked a spark plug or damaged a plug wire when they tuned it up.
Have you taken it apart before? If so make sure your disc drive is connected properly to the motherboard if its not then the middle light will flash. Also if you bought it that way it probably means your disc drive motherboard is fried. Its the board under the disc drive screwed down. Hopefully its just not connected though.
Since you've already replaced the drive and done the other procedure, you're best bet is to get in touch with xbox directly as it may be a software issue now. 1-800-4MY-XBOX

IF THE COMPUTER DOESNT READ IT , IT IS CLEAR
1 THE PARTITION TABLE OF THE DRIVE HAS BEEN LOST OR OVER WRITTEN BY SOME ANTIVIRUS SOFTWARE, OR IT MUST HAVE BEEN ACCIDENTALLY SHAKEN WHILE IN USE , OR THE SAFELY REMOVE HARD WARE METHOD WAS NOT FOLLOWED.
SOLUTION
1 CHECK FOR POWERSUPPLY ON THE USB PORT. IT SHOULD GIVE 5 VOLTS
CHECK FOR CONTINUITY ON THE SCAN DISK USUALY FIRST AND LAST PIN (WITH A VOLTMETER HAVING CONTINUITY TESTER.)
IF ALL THIS CANNOT BE DONE BY YOU .

It's Not The dvd drive key otherwise you'd get the three red light lights. It's most probably a bad firmware flash try and reflash it to the original firmware with the same dvd drive key and see if that works. Alex
