its not recondmended its a screen /lens not like regular glass where you can buff out fine scratch with toothpaste the following links show how to remove scuffs or very very fine scratches but on some creens trying to remove a scratch may cause malufunctions

Before putting the new protector on the screen must be completely clear of any dust/dirt. I use an alcohol wipe first to clean the screen then a clean microfibre cloth to dry the screen and wipe away any remaining small dust particles, then slowly apply the new screen protector like in the video above

settings > general > reset > reset home screen

If you have more screen protectors, the easiest thing to do would be to cut off the bottom section that covers the buttons. I assume you're talking about the home, back, and search buttons located under the screen.

Once the screen is scratched there is no easy or affordable way to replace it...the best thing to do is to install a plastic screen protector as soon as you buy a new phone... they cost a few bucks, but are well worth the price...
Many popular phones have screen protectors made in exactly the right size for the phone...but there also are generic protectors that you can easily cut to fit any phone...

Be very careful and patient when installing the screen protector so that you do not get bubbles under the plastic...have a small piece of plastic or a Popsicle stick handy to smooth out the protector as you install it.

You should be able to do a hard reset which will set it back to factory state, check the instructions usually it's stated in there

on the top of the screen on the left hand side is a sensor. there is a screen protector on the screen remove it and cut a small piece from the top them put the protector back on. this will fix the problem as I hand the same issue.

When you put the plastic screen on make sure that the plastic and the screen on the phone are absolutely clean. If there is any dirt or debris on either the plastic screen will not sit directly on the phone and bubble up where there is residue.
