You have to have an alpine kce-510m amp link module. You must also have a compatible amp, such as mrd-m300, mrd-m500, or the mrd-m1000. The amp link module plugs into the (ext) plug on the iva-d310 and the other end of the cable into an alpine kce-060m y-cable. The shorter of the y-cable plugs into the amp with the lowest id #.

that deck has front, rear and subwoofer RCA outputs, plug it into front or rear.
additionally, check the amplifier in the trunk to verify that the "crossover" circuit is NOT enabled. if the amps crossover is set to "low pass" or:"LP", then only bass will come out, and if it set to "high pass" or "HP", only highs will come out. you want the crossover on the amp in the trunk set to "off" or "full-range".
You set the factory radio to a set level, then use the volume on the EQ for everyday adjustments.
I believe your problem lies in the amplification.
Your BOSE amplifier was made to run a 4 channel 8ohm stero load.
Low powered - high in sound quality.
You have swapped the factory 8 ohm speakers (15W) for 4 ohm power hungry ones.
Now the amplifier is working harder to produce the same output.
You would be best served eliminating the factory amplifier and getting 1 good 4 or 5 channel amp to power your speakers.
a 4 channel amplifier could be used stereo (left and right) on channels 1 and 2, (2ohm stereo load)
and bridge channels 3 and 4 for your subwoofer.
For a true surround sound - a 5 channel amplifier could run each speaker individually, and the 5th channel is reserved for the subwoofer.
a small dedicated 75wx4 channel amplifier with built in crossover, and level gain controls - would blow your socks off. It is 200x better than the factory 12Watt amplifier. Your ears will love you for it :D

This may help. Alpine typically controls their internal amps one of two ways: 1) menu setting for external amp or defeat internal amp or 2) top of the unit (with it removed) there maybe a series of switches by channel (front, back and sub) on the unit. My current alpine has the switches on top.
Make sure you are not using the power antenna lead to trigger the amp for your mid/highs, I just had this issue with the oem amp in my truck. When I chose any other source other than radio everything would die except bass. I used the ant lead for the amp for my door speakers and the amp trigger for my sub amp.
