I had the same problem, but I found the solution on another thread. It worked for me. I am posting it here - hope it works for you too!

try going to options > security options > firewall then hit the BlackBerry button and hit Reset All Counts. Then do a battery pull.

go in inbox,then open options(down left button) then press mark/unmark
then mark all messages you want to delete or if you want to delete all
mark above first message ( square next where its written inbox) then
If your e-mail is configured using POP or IMAP, you may need to reconfigure the settings of your phone. Check the e-mail server and see if you have the copy of messages in your server, if you do, then delete the POP or IMAP e-mail account from the phone and then recreate it.
But if you don't the copy of e-mails on the server, do not delete the account and contact your e-mail provider and verify if there's an issue with synchronizing the e-mails.
If the customer is not getting the EDGE/GPRS in small case then search the network manually in the handset and then do a hard reboot.
If the customer able to send mails then tries to re-integrate the accounts and then send the service book to the customer. Once customer receives the service book then request to do a hard reboot.
If the customer is not able to send the mails then it will come back to him with a cross mark. Open that cross mark mails and you will get the error at the top of the mails. Read out the error and depending upon it does the troubleshooting
If the customer is using OWA account then we need to check the mail delivery location. If the mail delivery is in mailbox then we need to re-integrate the account and if the mail delivery is in the pst then change it to mailbox. Also check the total count of mails in the inbox should be less than 900.
If the above step don’t work then poll the account from the admin site and then send service book.
Finally if none of the steps works then raise ticket for BIS.
open the inbox > while in list mode > tick options on the option menu > tick Mark/Unmark NO!! you don;t need to tick the messages one by one.. > on the top most line > tick the box beside the word INBOX after ticking this > all message well be selected and then press delete >
Go to your inbox, click the options button (a white square with three
parallel gray lines) as usual. Do not select "Delete" but
"Mark/Unmark". Check the box on the top left hand corner and your phone
will select all but the first message (you can avoid this by first
unchecking the first message or checking the first message separately
with a second touch) then touch "Delete at the bottom center of the
screen". Your messages in that folder are deleted permanently.
When you delete mail from a POP3 account...yahoo, aol, etc. It sends a request through mail watcher to delete it from your email account. I have the same problem too. It does not even actually go to trash or anything such as a recycle bin. The only suggestion I have is to delete the ones you do not need, and keep the ones you have to read later on the pc.
What can & cannot be downloaded will be determined by your setup in ActiveSynch on the desktop.
When connected right click on the Inbox on ActiveSynch main screen & select settings. Check mark the "Include File Attachments".
If you are downloading the jpg files uncheck the "Limit Attachment size to" so complete attachments will be downloaded.
On the PDA start the inbox, tap on Tools - Options - Storage. You should get the option of saving the attachments on storage card if one is available to save on main memory usage.
But this might not be an option if you use a CF wireless ethernet card for connecting & Synching. If it does show up you will have to uncheck this option to save the attachments in main memory.
