Check the RAM as this is the easiest and quickest likely fault.
I plugged the hard drive into a working shell, then tried, just to see, swapped out known working RAM with my RAM that went with my HDD, the problem was no longer there. Although it was as if the HDD had been formatted, as searching through a command line, there was nothing there except system files/folders. But it still wouldn't boot, even going through startup repair, restoring to a previous point, using the sysem repair disc created when it was new. I then plugged in my empty shell, no HDD, no RAM, just a system board, and I still get the persistent beep. Just one consistent beeeeeeeeeeeeep. You think maybe a sign of processor failure? Or perhaps something wrong with the system board? Thank you for taking the time to help me.
A motherboard will beep without RAM. Try again with the original RAM (reseating may have cured a problem. You may also have a problem with your OS. a RAM failure during normal operation can cause corruption of the OS. I think a processor failure is unlikely (it is very rare when the fan is still operating) You have already proved the OS is corrupt when you installed the HDD in a different tower.

Okay, sounds like your BIOS upgrade went south. First off, re-install the original BIOS. Usually you back up the original before upgrading. Either that, or d/l the original BIOS from emachines.com. Once you've got the BIOS working, try starting the system. I'll need to know more to help you from there.
