The piston ring opening should have a spot on the piston with a little nub to align it. If it doesn't then just make sure the ring openings do not line up together. As for putting the piston in, there should be a mark on the top that will go toward the exhaust side

It is a full strip down, the cylinder makes up part of the crankcase and sandwiches the crank and main bearings, it is not a job for an amatuer, i can try to go through it if you wish to carry on with it.
