It's very hard to troubleshoot software problems online, and it likely is a software issue. But as a solution I highly recommend that you instead consider a card reader to download your photos to your computer. They're very inexpensive, much faster downloading photos from the camera, do not use the camera's batteries during download, and are much less prone to file corruption of the photos during the download.

You place the camera's card in the reader, plug the reader into the USB port, and your computer sees it as a hard drive. You simply copy/paste or drag/drop your photos onto your hard drive. For this simplicity, most professional photographers utilize card readers exclusively. Really, you'll save yourself a lot of heartache. Here are some examples from Amazon. Also, don't be fooled by the cost. some of the cheap ones work just fine. Go by the reviews. Also make sure you get a reader that is stated capable of reading your card (particularly if you have an SDHC card)::

For international readers, and those in the US, here's another source for card readers (free international shipping too :-). I got the $1.95 model SKU7230, and it works great. Note the free shipping can take up to three weeks though:

Can't dowload picture to computer from Canon EOS 550D

Try NOT connecting your camera to your computer. The best way to download pictures from your camera to your computer involves removing the memory card from the camera and plugging it into a card reader (either built-in to the computer or connected via USB or FireWire). This is likely to be faster than connecting the camera to the computer, and won't run down your camera's batteries.Once the card is plugged in, it will appear to your computer as a removable drive. You can use the operating system's drag&drop facility to copy pictures from the card to the computer's hard drive, the same way you copy any other files. Or you can use any photo cataloging program.

Check for the location where those pictures are being downloaded. Your system/computer might be set at a default location to download all objects.

It would also work using windows explorer, go to your Camera's drive and click-drag or copy those pictures and paste it in your local drive.
