Same thing happened with me I did a factory reset and it went away, so you will loose all your data if you do reset so be sure to make a backup.

Its easy. Just go to that call log. For instance, you want to delete XYZ's number from the received calls log, go to you recieved calls, scroll to XYZ, select 'options'. In the options, select 'delete'. You would be asked if you actually want to delete the number XYZ from the received calls log. Selecting 'yes' deletes the number.
You can do the same for your dialled and missed calls.
