One of 2 things are happening..One of the thermo protectors has a bad connection (Kenmore is good for these) or the Magnetron has a leak inside the control cavity causing a temporary short in the control.

The over the range microwave hood has a heat sensor in it. If it senses hot temperatures from cooking below it will turn the fan on. The fan will turn off once it cools down, this is to protect the microwave controls from damage.
That's only covered in a very subtle note in the hood fan section of your owner's manual:
NOTE:If the temperature gets too hot around the microwave oven, the fan in the vent hood will automatically turn on at the HIGH setting to cool the oven. It may stay on up to an hour. When this occurs, the fan can not be turned off.

Are you saying that the oven seems to shut off while cooking?
Does it also happen if you cook at full power?
This may be a bad connection on the controller (which we repair) or a failing magnetron.
